You have specified relative pathname for XCRYSDEN_SCRATCH. A very bad
idea. Thatwhy the "Y" directory is created in current directory. Please
set XCRYSDEN_SCRATCH as absolute pathname, e.g., something
like /scratch/$USER/xcrys_tmp
