But in fact the eigenstates I calculated are the same in repeated calculations, so maybe QE has some way to artificially select a special orthonormal linear combinations inside the degenerate subspace?

It does not, but the number are pseudo-random, and initialized with the same seed on different executions. Chaning the configuration, just a tiny bit, or even changing compilation options or mathematical libraries can give different eigenvectors.
